DoD ignored it because they thought it important to maintain a forward nuclear tripwire in Turkey (even though the missiles themselves were extremely vulnerable, being liquid-fueled and pretty much out in the open), and State ignored it because they understood how important they were for US-Turkish relations. JFK was surprised during the CMC in October 1962 when the Sovs demanded that the Jupiters be removed, since he knew he'd ordered their removal more than a year earlier. He was angry that his orders were ignored, but relieved to be able to use what he already thought was a meaningless bargaining chip with the Sovs to resolve the CMC
