It's been driving me nuts too. I thought that maybe @Swaye had the dev rights for a few days and fucked everything up.
That and the page scrolling down to the bottom when you back out of a thread is a killer too. -

Vanilla responded: Mark as read is working on my galaxy. Please advise that they may have to refresh the page, and that they need to view the last page of the thread. If it's a desktop browser, they may need to clear their cache. Make sure cookies are allowed, as well.

My desktop and phone (Samsung Android) both are working fine. -

i passed along your responses and am waiting response. they also said this:
"I will note that, if they are reading all the threads in a category and then going out to the main category view and expecting it to be marked as read, that will currently not work. They'll need to use the cogwheel menu and mark the category as viewed manually. Threads seem to behaving correctly."
