The original idea of Separation of church and state was never supposed to allow the state to control the church or tax it. It was intended to keep the State out of the church. Not vice versa.
With tax exemption being the motivational carrot/stick the church's message is now controlled by the state.
You can have religious liberty as long as you don't preach anything we don't like or we'll remove your nonprofit status and tax the crap out of you.
Might as well move back to 15th century Europe.

The U.S government was the biggest printer of bibles and it was the primary reader in schools.

Well it is definitely indoctrinated ministers and church administrators of the traditional churches which have been captured. Government public education is the culprit not necessarily official government intervention. Lutherans, Presbyterians, Methodists, Episcopalians, Catholics et al have all moved hard left. What's left is the Christian right in the evangelical churches.
